Grinding/snapping/protruding shoulder.
My right shoulder is making an uncomfortable snapping/grinding sound when I lift it. No pain, just gross discomfort. Additionally, my left shoulder has significantly more muscle definition/mass when I flex versus the right. Most of my joints pop/snap a lot due to being hypermobile, but my shoulder is so much worse than the others. When I lift my arms, my right collarbone protrudes and 'snaps' back into place when I lower them again.

You are probably having generalised ligamentous laxity. This is normally found in approx 5% of general population. No active treatment is required for such conditions. You just have to do regular physiotherapy for all joints. If your shoulder joint is frequently painful and symptomatic, you need to get MRI done.
