Is there any other (innocent) explanation for a "rash" near my partners genitals, in addition to her other symptoms of headache, swollen lymph nodes and muscle aches.. or is it a case of it is what I think it is

It could also be a case of bacterial vaginitis or fungal infection. Not all infections are stds.
